Controversies Threatening a Woman: In July 2016, a woman accused Amanatullah of threatening her with rape and murder after she complained about electricity issues. She filed the complaint on 20 July at the Jamia Nagar Police Station in New Delhi and claimed that she was threatened on 10 July. Khan, however, claimed that he was in Meerut on the date she mentioned. On 24 July, Khan was arrested. He was granted bail on 28 July. check sources

Clash with a Congress Worker: On 28 January 2018, the Delhi Police registered two FIRs related to an incident involving Amanatullah. One FIR was filed by Faizan Sarkar, a Congress worker who claimed that Khan and his supporters beat him up at around 3 pm while he was walking home after being hit by a car. Waqf Board Corruption Case: On 16 September 2022, Khan was arrested by the Anti Corruption Bureau (ACB) in connection with alleged irregularities during his tenure as chairman of the Delhi Waqf Board. He was accused of illegal recruitments, misappropriation of funds, and renting out Waqf Board properties illegally. On 26 September, Khan was sent to judicial custody.
